Reducing Cost of Axolotl Genome Analysis

MDI Biological Laboratory: 125 Years of Science by the Sea

MDI Biological Laboratory is a non-profit, international hub for the science of aging and regeneration. Their state-of-the-art facilities support 10 research groups whose faculty and students are pushing the frontiers of biomedical science, discovering new pathways to health and longevity. Their dynamic, 125-year history of personalities and disciplines brought together in an inspiring coastal setting for the rigorous study of comparative biology. While animal models and scientific questions change over time, their commitment to collaboration and collegiality holds fast.

Axolotl Genome Analysis

The axolotl genome is the largest genome ever sequenced, with 32 billion base pairs, which is around 10 times larger than the human genome. Axolotls are a popular biological model for studying regeneration, development, and evolution. They have a remarkable ability to regenerate body parts, including their limbs, tail, spinal cord, and even their brains.

Problems

  • Axolotl genome is very large (10x human genome) and complex.
  • Analysis runs are computationally intensive, lasting up to several days.
  • Challenges with right-sizing instances and managing Spot instance terminations.
  • High costs associated with genomic analysis pipelines.

Solution: Memory Machine Cloud on AWS

Enabled standardization and automation of analysis pipelines using Nextflow.
Provided right-sizing and better utilization of EC2 Spot instances.
Simplified execution of long-running Nextflow pipelines on Spot instances.

“By leveraging MMCloud on AWS, [we] deployed a solution to both right-size and better utilize EC2 Spot instances when running Nextflow pipelines, saving 50-80% vs. using On-Demand and reduced CPU hours per pipeline by up to 60%.”

– Dr. Joel H. Graber, MDI Biological Laboratory

“reduced the time from several weeks to a few days and at 50-80% lower cost”

“I was getting up to 80% batch failure rates …we have already brought failure rates due to spot reclaims to below 1%…”
